One theory suggests that after destroying the Housatonic sailors of the Hunley waited for the tide to change before heading back to shore. It is also possible they were not able to leave the ocean floor. They may have also assumed that they still had enough oxygen and when they ran out of it they died, which would explain why the ship’s exit hatches were locked.
